Cíl studie: Výsledek každé analýzy DNA je do značné míry závislý na typu biologického materiálu použitého pro extrakci nukleových kyselin. Cílem naší studie je porovnat vlastnosti DNA extraktů získaných dvěma různými izolačními postupy z buněk bukální sliznice, močového sedimentu, nehtů, vlasových kořínků a periferních krevních buněk. Materiál a metody: Biologické vzorky byly získány od 24 dobrovolníků s mediánem věku 31 let (25–54 let). Izolace DNA byla provedena fenol-chloroformovou extrakcí a pomocí separačních mikrokolonek (Qiagen). Eluční objem byl v obou případech 50 μl. Extrakty byly charakterizovány spektrofotometricky, fluorimetricky, elektroforeticky a z hlediska účinnosti následné PCR amplifikace. Výsledky: Nejvyšší koncentrace DNA obsahovaly extrakty z buněk periferní krve a bukální sliznice; nejnižší koncentrace DNA byly izolovány z vlasových kořínků. Všechny typy extraktů měly uspokojivou čistotu (mediány v rozmezí 1,7–1,9). Podíl nefragmentované DNA ve vzorcích získaných mikrokolonkovou metodou byl téměř dvojnásobný v porovnání s fenolovou extrakcí. Procentuální zastoupení nefragmentovaných molekul klesal podle biologického zdroje v následující řadě: krev (73,3 %) > bukální sliznice (63,5 %) > močový sediment (31,3 %) > nehty (25,3 %) > vlasy (20,4 %). Amplifikační účinnost u extraktů z periferní krve, bukálního stěru a močového sedimentu byla vyšší než u extraktů z nehtů a vlasů. Závěr: Všechny analyzované extrakty pocházející z krevních buněk, bukální sliznice, močového sedimentu, nehtů a vlasů poskytly dostatek DNA molekul k provedení molekulárně biologických vyšetření. Nejvhodnějšími materiály byly krevní buňky a buňky bukální sliznice. Z nich připravené extrakty měly nejvyšší koncentraci a čistotu DNA bez ohledu na použitou izolační metodu, nejnižší podíl degradované DNA a nejvyšší účinnost amplifikace krátkých i dlouhých amplikonů., Objective: Results of DNA testing depend in many cases on the type of biological material used for extraction of nucleic acids. The aim of the study is to compare properties of DNA extracts prepared using two different isolation procedures from buccal cells, urine sediment, nails, hair roots, and peripheral blood cells. Material and Methods: Biological material was collected from 24 volunteers at median age of 31 years (range 25–54 years). Phenol–chloroform extraction and spin microcolumn extraction method (Qiagen) were used for DNA isolation. In both the procedures, the elution volume was 50 μl. The extracts were characterized optically (UV spectrophotometric and fluorimetric analyses), electrophoretically, and by PCR amplification efficiency. Results: The highest DNA concentrations were found in extracts from peripheral blood and buccal cells; the lowest DNA concentrations were in hair extracts. All types of the extracts had acceptable purity (medians 1.7–1.9). The content of nonfragmented DNA molecules in the microcolumns extracts was almost twofold higher in comparison to the phenol ones. The percentages of non-fragmented DNA decreased as follows: blood (73.3 %) > buccal cells (63.5 %) > urine sediment (31.3 %) > nails (25.3 %) > hair roots (20.4 %). The amplification efficiency in the peripheral blood, buccal swab, and urine extracts was significantly higher than in the nail and hair extracts. Conclusion: All analyzed DNA extracts received from blood, buccal cells, urine sediment, nails, and hair roots provided a sufficient number of integral DNA molecules for following DNA testing. Clinical oncologists have been focusing their efforts on attempting to define risk groups of patients with unusual biological reactions to the recommended therapy regimens using molecular biology techniques. The aims of our study were: (i) to find a design and validate a method for fast and reliable analysis of the D1853N (5557G>A) genetic polymorphism in the ATM (ataxia-telangiectasia mutated) gene; (ii) to use side-directed mutagenesis to generate ATM 5557A-positive DNA (reference ATM5557A DNA); and (iii) to analyze a group of patients suffering from cervical carcinoma with adverse responses to radiotherapy. The 5557A variant was found in three of twenty women (15%). Our data show that the prevalence of the 5557A allelic variant in cervical cancer subjects with adverse responses after irradiation probably does not differ from the prevalence common in Caucasians. Úvod: Fúzní transkript BCR-ABL, prokazatelný v periferní krvi nebo vzorku kostní dřeně, je specifickým molekulárním markerem chronické myeloidní leukémie a akutní lymfoblastické leukémie s nálezem Filadelfského chromozomu. Moderní kvantitativní molekulárně biologická vyšetření jsou založená na technologii real-time PCR a fluorescenčních sondách komplementárních vůči vyšetřovanému DNA/cDNA templátu. Současný trend v laboratorní medicíně a aplikované molekulární biologii podporuje snahu o externí hodnocení kvality a přenositelnost výsledků kvantitativních PCR analýz. Cílem studie je porovnat diagnostický význam dvou analytických systémů určených pro kvantifikaci BCR-ABL s ohledem na současná doporučení programu Europe Against Cancer Program (EAC). Materiál a metody: Celkem bylo analyzováno 148 vzorků (143 vzorky periferní krve a 5 aspirátů kostní dřeně) získaných od 80 dospělých jedinců. Vzorky byly vyšetřeny paralelně dvěma kvantitativními postupy s normalizací na příslušný house-keeping gen. První postup byl založen na reverzní transkripci RNA pomocí enzymu Superscript III (Invitrogen) a kvantifikaci BCR-ABL soupravou M-bcr FusionQuant Kit (Ipsogen). Druhý postup používal soupravu LightCycler t(9;22) Quantifi cation Kit (Roche). Výsledky: Kalibrační rovnice pro BCR-ABL gen (FusionQuant) byla: CT = -3,54 . log(conc BCR-ABL) + 42,33; automatický threshold = 0,06, korelační koeficient r = -1,00, reakční účinnost = 92 %. Souprava firmy Roche nepoužívá pro kvantifikaci BCR-ABL genu kalibrační proces. Kalibrační rovnice pro ABL gen (FusionQuant) byla CT = -3,53 . log(conc ABL) + 40,91, threshold pro ABL = 0,08, r = -1,00, reakční účinnost = 91 %. Kalibrační rovnice pro G6PDH gen (Roche) byla CT = -3,2 . log(conc G6PDH) + 30,9, r = -1,00, reakční účinnost = 100 %. Minimální koncentrace BCR-ABL stanovitelná soupravou FusionQuant byla 10 kopií v 5 µl použité cDNA. Nejnižší relativní koncentrace BCR-ABL stanovitelná soupravou Roche byla 0,001 %. Experimentální data ukázala lineární závislost mezi hodnotami relativní koncentrace BCR-ABL dosaženými oběma metodami s korelačním koeficientem r = 0,77, p < 0,001. Závěr: Mezi principiální rozdíly obou testovaných souprav patří výběr house-keeping genu použitého pro normalizaci koncentrace BCR-ABL. V souladu s doporučeními programu Europe Against Cancer jsme pro rutinní vyšetření v naší laboratoři zvolili soupravu FusionQuant s normalizací na ABL gen. Modern quantitative analyses in molecular biology are based on real-time PCR technology and fluorescent probes targeted to a complementary part of DNA/cDNA templates. A current trend in laboratory medicine and applied molecular biology is to support proficiency testing and transferability of results of quantitative PCR analyses. The goal of the study is to compare the diagnostic impact of two used systems for BCR-ABL quantification with respect to recommendations of the Europe Against Cancer Program (EAC) unifying the used BCR-ABL methodology. Material and Methods: A total of 143 peripheral blood specimens and 5 bone marrow aspirates from 80 adult subjects were analysed. Two quantitative procedures were simultaneously examined. Procedure I was based on Superscript III reverse transcription (Invitrogen) and M-bcr FusionQuant Kit (Ipsogen) for relative quantification of BCR-ABL. In procedure II we used LightCycler t(9;22) Quantification Kit (Roche). Results: The calibration curve for BCR-ABL gene (FusionQuant) was: CT = -3.54 . log(conc BCR-ABL) + 42.33; automatic threshold = 0.06, correlation coefficient (r) = -1.00, reaction efficiency = 92%. The Roche kit does not use any calibration process for BCR-ABL. The calibration curve for ABL gene (FusionQuant) was CT = -3.53 . log(conc ABL) + 40.91, ABL threshold = 0.08, r = -1.00, reaction efficiency = 91%. The calibration curve for G6PDH control gene (Roche) was CT = -3.2 . log(conc G6PDH) + 30.9, r = -1.00, reaction efficiency = 100%. The limit of quantification for BCR-ABL (FusionQuant) was 10 copies in 5 µl of the used cDNA. The lowest relative concentration of BCR-ABL detectable by the Roche assay was 0.001 %. The experimental data showed a close linear association in relative quantity of BCR-ABL received by the examined assays with r = 0.77, P < 0.001. Conclusions: The principal difference between the tested procedures is the house-keeping gene used for normalization of BCR-ABL quantity. Cíl studie: Klinicky afunkční adenomy (KAA) představují zhruba 25–30 % všech tumorů hypofýzy. Neurochirurgická operace nádoru bývá často neúspěšná a zůstává po ní nádorové reziduum. Účinek následné biologické léčby je závislý na přítomnosti transmembránových receptorů v nádorových buňkách. Naším cílem bylo určit expresní profil somatostatinových receptorů (SSTR1–5) a estrogenového receptoru 1 (ER1) u 69 vzorků KAA. Materiál a metody: Vzorky adenomů se uchovávaly v RNAlater Tissue Protect až do doby zpracování v laboratoři. RNA jsme izolovali Trizolem a přepsali do cDNA pomocí SuperScriptu III. Exprese jednotlivých receptorů byla stanovena metodou kvantitativní real time PCR. Získané výsledky jsme přepočítali na housekeepingový gen pro beta-glukuronidázu. Výsledky: U vyšetřovaného souboru 69 afunkčních adenomů byly kromě SSTR4 a SSTR5 exprimovány všechny zbývající vyšetřované receptory. Mediány relativních hodnot byly: 63,8 % pro SSTR1, 55,4 % pro SSTR2, 19,6 % pro SSTR3, 2,6 % pro SSTR4, 9,2 % pro SSTR5 a 75,4 % pro ER1. Závěr: Variabilní exprese jednotlivých podtypů SSTR a ER1 může ovlivnit účinnost biologické léčby KAA. Proto by určení expresního profilu sledovaných receptorů mělo předcházet zahájení biologické léčby KAA somatostatinovými analogy či modulátory estrogenových receptorů., Objective: Non-functioning pituitary adenomas (NFA) comprise about 25–30% of all pituitary tumors. Transsphenoidal neurosurgery, the treatment of choice, is often unsuccessful and frequently leaves tumor remnants. The effect of subsequent biological treatment is mediated by transmembrane receptors in the adenoma cells. Our aim was to determine the somatostatin (SSTR1–5) and estrogen receptor 1 (ER1) expression profile in 69 specimens of NFA. Material and Methods: Adenoma samples were submerged in RNAlater Tissue Protect and transported frozen to the laboratory. The RNA was isolated by Trizol Reagent and transcribed to cDNA by SuperScript III. The expression of the receptors was determined by quantitative real time PCR. Results were normalized to the beta-glucuronidase housekeeping gene. Results: With exceptions of SSTR4 and SSTR5, all other subtypes of receptors were expressed in the examined tumor specimens. The median relative quantification values were: 63.8% for SSTR1, 55.4% for SSTR2, 19.6% for SSTR3, 2.6% for SSTR4, 9.2% for SSTR5, and 75.4% for ER1. Conclusion: Variable expression of somatostatin and estrogen receptors could influence the effectiveness of the biological treatment. Dideoxynucleotide DNA sequencing is one of the principal procedures in molecular biology. Loss of an initial part of nucleotides behind the 3' end of the sequencing primer limits the readability of sequenced amplicons. We present a method which extends the readability by using sequencing primers modified by polyadenylated tails attached to their 5' ends. Performing a polymerase chain reaction, we amplified eight amplicons of six human genes (AMELX, APOE, HFE, MBL2, SERPINA1 and TGFB1) ranging from 106 bp to 680 bp. Polyadenylation of the sequencing primers minimized the loss of bases in all amplicons. Complete sequences of shorter products (AMELX 106 bp, SERPINA1 121 bp, HFE 208 bp, APOE 244 bp, MBL2 317 bp) were obtained. In addition, in the case of TGFB1 products (366 bp, 432 bp, and 680 bp, respectively), the lengths of sequencing readings were significantly longer if adenylated primers were used. High incidence of thrombosis and venous thromboembolism was reported in patients with COVID-19. In this study, we focused on analysis of thrombophilic mutations performed without a standard DNA extraction step. In one hundred of COVID-19 positive outpatients, real-time PCR for Leiden mutation in the FV gene and G20210A mutation in the FII gene was carried out from DNA extracts and modified whole blood samples, and their cycle threshold (Ct) values were evaluated. In the extracts, healthy homozygotes (wt/wt), heterozygotes (M/wt), and homozygous carriers of Leiden mutation (M/M) provided median Ct values of 18.5, 19.4/22.0, and 20.9. In the whole blood, Ct values were 25.3 (wt/wt), 24.8/27.2 (M/wt), and 26.9 (M/M). Median Ct values for G20210A in the extracts were 19.6 for homozygotes (wt/wt), and 19.7/20.4 for heterozygous carriers. The whole blood samples provided Ct values of 23.9 in healthy homozygotes and 26.3/27.2 in heterozygotes for G20210A mutation. No homozygous subjects for G20210A and no double heterozygotes (for Leiden and G20210A mutations) were found. Despite significant differences in the Ct values, genotyping showed complete result concordance of the DNA extracts and the whole blood samples. The integrity and amplificability of DNA molecules in the whole blood samples during 28 days of deep freezing, interrupted by four cycles of thawing, did not significantly change. In conclusion, we demonstrated a new protocol for the detection of the thrombophilic mutations via real-time PCR on the modified whole blood of COVID-19 positive patients. The blood modification was reliable, easy, cheap, and saving costs and turnaround time of the whole laboratory process.
